The writing needed is in the regs, thankfully. See link below. Metro leadership is clearly cognisant of the right to photograph (except at Pentagon station, see end note). And I'm willing to bet the vast, vast majority of Metro Transit Police are aware of those rights as well. We've got the right to click, but they do have the right to ask a few questions if/when they have a legitimate concern (spending a lot of time photographing into a tunnel's edge, for example, or if there's been some internal threat info. circulated). It probably comes down to how/why police deal with someone.
As for the earlier horror stories we've heard (a Metro employee telling someone they can't photograph the colorful newspaper boxes outside a station, something that was discussed here last year), that points to the need for a refresher for some employees as to the right to photograph. Anyways, here's the WMATA regs link (see Section 100.8 "Filming and Photography"):

And for good measure, there have been some unfortunate incidents at Union Station, wherein private security guards have inaccurately informed photographers--including me--that we are not allowed to photograph beyond the main hall. Not true, from what I can gather. It's a public building owned by Amtrak with areas leased to the retail property management company. I'm pretty sure the retail property management company, nor its private security guards, set the rules regarding photography within this Amtrak (i.e. public) building with very public use. *NOTE* Photography may be restricted at the Pentagon station. From Deputy Chief Michael Daly: "...the Pentagon Metrorail station is on a federal reservation and has unique restrictions on photography. Since the MTPD does not exercise federal jurisdiction in Virginia, we do not enforce the federal regulations prohibiting photography on the Pentagon reservation, although the Pentagon Police may do so."
